Create a setting that will disable the plugin's ability to delete links.
When using multiple synchronizers sometimes a lot of links get deleted and we are unable to restore them without a bulk undo functionality. We use Structure mostly to visualize hierarchies and never to edit them. Therefore, it will be great to have a setting that would prefer the board from deleting links and allow our users to use Structure at a broad scale. As of now, we have to restrict its usage to a select few who know how to use it without breaking links

The new feature for building dynamic structures - the Generators - were introduced in Structure 3.0. It has basically the same functionality as the Synchronizers, but it’s easier and much safer to use: https://wiki.almworks.com/display/structure/Automation

That is a more generic request, but where it comes to links, yes, one of the cases where currently Structure may delete a link is when there are two incoming links and there's no way both can coexist in a structure.
In Structure 3.0 (beta is coming soon), we solve this issue; we'll also have a "safer" alternative for the synchronizers.

Thanks for your feedback and my apologies about the inconvenience caused by the synchronizers. It is true indeed, synchronizers were designed as a two-way agents. In Structure 3.0, which we are working now, there will be a new mechanism for visualising and building structures, without synchronizers - it will be completely safe. (The ETA is not available yet.)
Meanwhile, the only way to ensure that a links synchronizer does not remove any links is to do manual resync / import (without enabling the automatic synchronization).
